A third of the 9000 megalitres had been allocated to the Federal Government, which has been notified and repaid the water.
About 30 of the 600 irrigators had used or traded the water, which will be now be deducted from next season's allocations.
Only irrigators who sold a portion of their water entitlement to the Federal Government or other irrigators have been affected.
The error occurred when the Victorian Water Register's computer software failed to cap irrigators 2009-10 seasonal allocations at 100 per cent of the volume of entitlement they still held after their entitlement trade.
A letter has been sent to irrigators, informing their accounts have already been adjusted.
